They skirted the issue in the American movie, but in the Swedish one there’s a lot of Eli saying things like “I’m not a girl.” You’re supposed to think it means, “I’m not a girl, I’m a vampire.” It really means “I’m not a girl, I’m a boy.”

I’ve only seen the Swedish version, and that is actually what I thought she was indicating. However, I didn’t pick up on the castration/pedophile angle that Tessa’s talking about. Also, there is definitely some female nudity on the part of Eli, so how can that be true if through the whole movie the object is to confuse us as to her sex?

I don’t think the point of the movie was to confuse you about Eli’s sex. I think Eli’s sex is just inconsequential enough to not make a big deal of it in the movie. It makes sense that it’s easier for a little girl to get by than a little boy, so Eli chose to let people assume he was a girl. (If anything, including the sex/castration issue in the movie was just a nod to people who read the book, where I understand the whole issue of Eli’s sex is also described but pretty well unimportant, though I haven’t read it.)

Also, if you look closely at that weird, brief, awkward nude shot of Eli. You’ll see that what you thought was a vagina was burn marks. I didn’t notice until someone pointed it out to me.
